It's commonly used over the five chord in a minor key where the chord is played as a dominant seventh instead of a minor seventh. For example, in the key of A minor a common chord progression would be Am, G, F, E7. The E is the five chord and would be played as minor if it were to stay strictly in the key but the dominant 7 is often used instead as it resolves better back to the A minor. In this situation you could use the natural minor scale over the first three chords and then switch to harmonic minor over the E7.
